Whoa, did not realize the hate for Broken Lungs before. That song rules (the jazzy little breakdown after the first chorus is one of my favorite moments from a Thrice song) and so does the entirety of TAI.
I think, like @scottlechowicz said yesterday, there's a difference in the songs you mentioned and the level of explicitness and subtleness and ability to map other, more universal or personal, meaning to the lyrics.

While we're still kinda talking about best song endings, A Subtle Dagger has always been up there for me and hasn't been mentioned yet(?). Yeah, their musical concept of heavy was pretty basic at that point (drop-key chugga chugga), but the way Dustin goes pretty manic in the last 15 seconds over sledgehammer guitars...
