I enjoy the Departed. I don't remember much about The Aviator. I've never seen Shutter Island or Hugo.
Shutter Island is his worst film if you don't count the Corman-produced director-for-hire Boxcar Bertha.
Bringing Out the Dead is wild. I'm not sure functionally it's among his strongest stuff, but it's so manic that I remember it vividly. I love aspects of Gangs of New York, but rarely want to re-watch it because of the length. I found a DVD of Kundun at a thrift store the other day, I think it's the only Scorsese feature I haven't seen (apart from Killers of the Flower Moon).
Based on my Wikipedia reading, after Fincher didn't want to be involved in a director's cut studio execs added 30mins to sell more DVDs and called it an assembly cut. If the director wasn't interested I'd rather watch the tighter runtime.
The assembly cut makes a shit movie into a watchable movie imo. It may not be a director’s cut but the whole point was to get it closer to Fincher’s vision, it just happened to be without him involved.
Alien³ (1992 theatrical) - Yeah this was bad. There's some good Fincher camera work and that's about it. I don't want to spend any more time with that movie. Who thought British religious prisoners is what Alien needed?? Very weak writing, characters, dialogue, acting direction. Charles Dance was great and even he couldn't save some of the gross scenes he was in.

Revenge of the Sith - 8/10 Miles ahead of the other prequels. I mean, I love the podracing sequence in Phantom Menace, and most of this is on par with that, but the last 45 minutes of this is just as good as the original trilogy. I know the new films brought back practical effects, and that's cool, but I think this is my favorite looking Star Wars film. Anakin did nothing wrong (except for killing a bunch of children).
