Elia? It was after Jaime killed the Mad King and the Lannisters took King's Landing. The Mountain killed her. The fight at the tower happened after this I believe.

 

I don't see the point of making John a targaryen if he isn't their legit son, so I assume they had to be married

 

Elia Martell was raped then killed by The Mountain, and he murdered her children at that time as well.

 

If they were married, they were probably married before elia's death

 

Probably, Targaryens had multiple wives in the past so I'm assuming that's what happened.

Yeah rhaegar died at the trident, then following the battle at the trident they stormed the city, and Elia was killed then, and then Ned and his pals went to the tower of joy after that

 

Is there ever a reason given for Robert not accompanying Ned and Howland to the ToJ? If they knew/presumed Lyanna to be there it strikes me as odd that Robert wouldn't insist he be there as well.
